Baqucil & algae

I currently use baqucil, but am going to change this before next season. I've had nothing but trouble this entire summer from it. What I need to know is that right now I have green algae which I've been fighting with for most of the summer. I've done everything the pool store says, however, I want to just close it up for winter, and be done with it until next summer. What I need to know is if I close it up with the algae still there, will it hurt my fiberglass pool, such as staining, etc. HELP SOMEONE. Tired of fighting the whole thing....
