Black/Brown liner stains

Pool is developing what I have been told are metal stains. I have been lacks in my chemical maintenance, but am now checking daily and adding chemicals as needed. These stains do no brush or scrub off, but do appear to be lightening as I have added the metal stain chemical to the pool. I can't seem to get a definitive asnwer from these retail pool companies.
