Just moved in a new house and it has small inground pool around 8000 gallons. Long story short it was green and with the right balance of chemicals I got all my levels correct based on testing done at pool shop.
Now for my problem and question:
In shallow end I have lots of brown spots and in deep end I have lots of black marks I thought was dirt--- Wasnt. Went to pool store and bought some black algae remover- added whole bottle and ran pump for over 36 hours while scrubbing with wire brush. No effect.
Today a local pool guy came to fix pump that was leaking and when looked at it he suggested the following:
Add 4 gallons of Acid
Run Pump with out waterfall for 24 hours
Add 12 pounds of Bicarb and run 24 hours
Check PH balance and adjust accordingly before lettng kids back in pool.

He's making your water very acidic which may help to lighten the stains, and kill the resistant algae, then he is neutralizing the acid with the bicarb.
Definately don't allow any children or pets in or near the pool.
I've never used that method. Normally, around here, people will drain the pool and then have it acid washed, scrubbed and neutralized and then refilled. Even then, not all stains will completely be removed. Over time though, keeping chlorine levels up they seem to fade quite a bit.
