Where do I put the vacum in those two wholes? Do I need to move the switch of the filter in any position?

Leave your valve set to "Filter" when vacuuming. Just fill the hose with water first so you don't fill your pump basket with air (kinda tricky the first time) and put your vac hose into the port doing the "sucking". Often you put the hose right into the skimmer itself.
