what causes you not to have a good chlorine reading when salt level is good and water is very clean and clear?

This could be several causes. The SWG cell might not be working. You might have nascent algae growth (it won't cloud the water until the growth becomes greater) consuming the chlorine as fast as it is being produced -- especially if the phosphates level is high. You might not have any Cyanuric Acid (CYA) in the water so the chlorine is getting broken down by the UV in sunlight. You could be testing chlorine with a DPD test kit and had > 10 ppm FC that bleached out the test.
