Is it possible/wise to connect to my soft water system to my autofill to filter out the calcium as to add it myself to the proper level? Right now it's at 1000 ppm

Yes, it's possible since the amount of water coming out of the autofill shouldn't overwhelm the water softener -- it's essentially part of your total house water usage. However, using a water softener to lower the Calcium Hardness (CH) level in an entire pool volume is another matter and would overwhelm the water softener requiring many rechargings.
