Pool cover compartment filtration

A new pool being installed. The roll-out cover is in a wet compartment, only connected to the pool water by the lip over which the cover extends. Pool is UV filter.
Should the cover compartment water be directly filtered and how. We are getting different opinions from different installers. Some say no inlets/outlets in there, others say yes otherwise it will stagnate and polute.

I agree with the latter because if chlorinated water can't get in you have a breeding ground for algae
